By doing this , relative velocity of ball wet to hand decreases and hence momentum also decreases . Thus hance of injury in player's hanh gets decrease.

Nice question to explain Newton's 2nd law which states the rate of change of momentum is proportional to the force applied.

If you have not lowered your hand while catching, all of the force will be absorbed by your hand (Flesh and bones) and you may feel the pain. 

If you have lowered appropriately along the ball, you were actually reducing the momentum which in turn reduces the force applied. Hence you can feel less pain compared to the other case.
